What is the difference between RPM and CPM?

CPM is what advertisers pay per 1,000 ad impressions before YouTube's share; RPM is what you actually earn per 1,000 views after that share, across all revenue sources, so RPM is the number to use here.

Should I deduct YouTube's share from the result?

No. RPM is already calculated after YouTube's revenue share, so deducting it again would understate your earnings.
